Hi We are also carrying out a major deployment of 2000 pc's with Kaspersky 6. I had the same problem last week & Kaspersky Support has not yet provided me with a solution, So I played around and found a way to prevent this error from coming up.
If you are deploying Kaspersky 6 with the Network agent through the admin kit follow this:
*After Kaspersky 6 & the network agent is deployed successfully, do not allow anyone to login to the machine until you have ran a update task remotely (through the admin kit). This will help as and the message should not be displayed. I have had a lot of issues with deployment and have many solution that I have worked out. The Kaspersky product is excellent but takes time to get it right in different work envoironments.
If you install Kaspersky 6 & network agent locally without the admin kit you will not receive the error.
Good idea would be to prevent users logging in to the PC while deployment is being done. (You can reduce the reboot time after the installation for a quicker result so you can update the pc much quicker)
