Yes right click it in My Security Window and choose Always Run in Safe mode.

All applications in SafeRun will cause problems when trying to install/update software, for instance, windows/software/driver updates need to be done on the actual computer, or installing large software.
And if you need to clear the sandbox, you've lost everything.

Safe Run was designed to isolate Internet enabled endpoints such as browswers and IM clients ...It is not a standalone hypervisor like VMWare Workstation 6.0 or VMware Infrastrcture 3.5

Like, I've said if you want a standalone isolation, commercial hypervisors are available. The scope of Safe Run is a bit different.
